The smooch, which took place during a performance of Madonna's 'Like A Virgin' at the ceremony, came first in the poll conducted by UK department store Selfridges.
The performance also saw Madonna kiss Christina Aguilera.
"Madonna performing with both Britney and Christina was a big enough event in itself, but nobody - even the MTV people - expected what happened. It is one of the most memorable moments ever," a source said.
Tobey Maguire and Kirsten Dunst's kiss in 2002 movie Spider-Man was voted second favourite, while Heath Ledger and Jake Gyllenhaal's snog in Brokeback Mountain came third.
The kiss between Robert Pattinson and Kristen Stewart in Twilight was named the fourth best of the decade, while Scarlett Johansson and Penelope Cruz competed the top five with their loving moment in Vicky Cristina Barcelona.
